These are only conjecture

1. The NEO that we saw in the trilogy was revealed as the 6th version of The One, and this was the 6th iteration of the Matrix

2. We see many versions of Neo on the Architect's screens with different emotional reactions....were these the previous "Ones" ?

If so the Neo has always been "The One" and the machines have his DNA, either from when they took his body at the end, or have always had it on file, and at some random time his DNA is use to create a new clone of him.
This clone is allowed to live but is monitored and he retains some unconscious memory that tells him that things are wrong and this eventually leads him to become "the one"

Per what the Architect was saying in Reloaded, Neo 6 was the first one to be in love, and it was this feeling that caused Neo to save Trinity and find another way to end the war.

Trinity: she was quite sufficiently killed in Revolutions. However her return suggests that she too is cloned back to life, and perhaps may have always been cloned along with Neo. Either way, she is there again to be Neo's friend, ally and perhaps more. It is likely that the Oracle had her cloned while the Architect has Neo cloned.

The Oracle did state the peace would last as long as it can and that Neo would return when he is needed, thus furthering the idea that "The One" has always been Neo and that he returns via cloning. The first 5 Neo's triggered the reset per Architect's instructions, Neo 6 from the trilogy took a different path that allegedly ends the war for good.

Also it is reported that Niobe is returning along with Agent Johnson, and my least fave character The Merovingian
